При установке корня на MD RAID1 следует по умолчанию предлагать установку загрузчика не на MBR дисков, а на md-устройство, соответствующее / (или /boot).  Тогда при наличии в lilo.conf строчки raid-extra-boot=mbr копии загрузчика будут расставлены во все MBR включенных в массив дисков.
