Предлагаю по аналогии с a2enmod/a2dismod из Апача добавить команды
ns2enmod / n2dismod для включения/выключения динамических модулей

Сейчас модули включаются так
# ln -s /etc/nginx/modules-available.d/http_auth_spnego.conf /etc/nginx/modules-enabled.d/
что не очень хорошо скриптуется и документируется.
